Does it matter to which lug (PT 2 or 6) I solder the wire from power switch (SW3) and the wire from the fuse (F1)?
I do understand that the same voltage is to be found at both lugs but I had to ask...
Same question applies to the other lugs/connections.

No, because it's AC, it doesn't matter with one exception: the output transformer secondary, when the amp has negative feedback (in most cases from OT secondary to the phase inverter). When the connections are the made the wrong way, you will get positive feedback and the amp will start making HUGE noise :o

I've wired the power section and now's the time to measure the voltages at the transformer.
When measuring the voltage at a certain lug what should I use as the other point/ground:
the chassis or some other point which is marked as "ground" at the schematic like the 3'rd lug at the power
plug which is connected to chassis with the short wire? -

Hi,
as documented in the schematic all voltages are to be measured against ground, which means star ground (the lugs isolated from the chassis, where all the green wires end). There is only one exception, the heater voltage has to be measured between the two connections (if you measure each connector to ground, you will measure only half of the voltage).
